The various e-commerce features built into Shout (i.e. sales on products, gift certificates, coupons, etc.) are only implemented and applied when a customer purchases a product or service from the front side of your website. Shout does not currently support automatically handling these features when creating manual invoices. Any discounts will need to be manually applied as additional line items on the invoice that you create.
